Skill and spell upgrades can be bought at Scribes in your starting cities. The lvl 2 upgrade doesn't seem to do much, the lvl 3 is either store bought or crafter bought.
Keep this in mind as you level.
edit: Also, it appears that an ingredient required for the Fighter Apprentince 3 skills is missing, and as such, they are unmakable at this time.
